This is similar to the one I posted. Except that you dont want to link to a file you want the subtitles hardcoded into .MP4 file. This problem occurs completely with .MKV filed and I've even checked others and it seems to a problem for even hardcoded subtitles unlike the MKV files which contain the subtitling script packages with then

This could also be enhanced so that softlinks to other directory and/or drives could be present in the Transcoded directory so that files that are already stored elsewhere in other directories or even drive letters would not have to be duplicated when they didnt have to be.
